I was also having this issue with the 0.9 prematurely released version, but after having updated W3TC in the last 24 hrs to the latest nightly 0.9 build I’m not having the issue anymore. I can’t definitively say there’s a direct cause and effect–I’d made some other changes–but I’m currently using WP 3.0 and W3TC 0.9 nightly point release and search is working normally again.
